Mostly it's a carryover from doing them in the newspaper, because it was just easier to read that way. When I started getting books of Sunday-type themed puzzles, which are my preference, I realized that while pencil might be warranted I don't want eraser shavings in bed (which is, by obvious inference but I'll spell it out anyway, where I'm often doing the puzzles).
